Yesterday, the Whole Foods in Union Square re-opened with the help of emergency generators, and today, the Bowery location followed suit. At 12:47pm, the company tweeted that the store is now officially open, though you can expect to find a limited selection. (For example, definitely don't expect a surplus of meat or dairy.)
On another note, a more recent tweet informs that the Bowery store doesn't have WiFi, but the Union Square store does. Just in case that sways your opinion on which to go to.
